I've tried disabling them (w/ a reboot even), but the thumb buttons remain broken. I have other key-stroke capturing apps running (Flycut, Spectacle). It almost seems like all the "extra" buttons have been disabled by the latest OS X update. Remapping the thumb buttons to keyboard shortcuts (e.g., the default space-shifting shortcuts for cntrl-up/left/right) also does not work. The small thumb buttons do not work (forward/backward). Gestures (mission control / desktop switch, etc) do not work. The large thumb button (Gesture Button) locks the pointer, but reports as a tab character to the current app. However, using the default settings for Logitech Options: Scrolling & traditional left/right mouse buttons work fine. I've reset all OS X keyboard shortcuts to their defaults. I've tried reinstalling, and have verified Preferences / Security & Privacy / Accessibility permissions for Logitech Options and Logitech Options Daemon (2 entries in list), no entry for Logitech Options or Daemon in Preferences / Security & Privacy / Automation. I'm using the latest version 7.12.82 of Logitech Options with an MX Master mouse. I have the same problem, but this only happened after the OS X 10.14.5 update.
